Question on Instance structure.

I would be interested in either setup. My thoughts are around having 1 set of binaries with sites/instances in different folder structures that USE the central binary. I'm aware of the -c <config file> at the command line level, but items like setting the prefix, etc. is where most of my question lies. Please know that I'm coming from a Tomcat background at this. I did recently find you can also override the prefix on the command line, but apparently NOT in the config file.?.
